Plugin Help PEX Not Working!

Today I was fixing a permission in the file permissions.yml and I restarted my server. When I get on PEX isn't working at all. Can someone help please! I can add any code/pictures that may help.

One thing I noticed was it said that my permissions file was empty. I checked it but everything was still there.

When it says the permission file is empty it doesn't mean the PEX permission file, it's the server's permission file. (You can find the bukkit permissions.yml file at the same place as your worlds)
If you're wondering about the error in your console, it's not PEX.
