I started using netBeans today, and I got a little problem.
After I'm making a new yaml file (plugin.yml) in the main directory, it does not appear under the project tree and I need to add it manually to the jar file after using the clean and build button (the file does exist in the project's folder though).

If I may be so bold as to ask...why'd you switch to netBeans in the first place?

Eclipse is crashing a lot lately and some of my projects has been destroyed because of that.
Re-installing windows didn't solved the problem as well so ...

    Ah, I guess that's a valid reason. :p
Hopefully I don't run into the same issue with my Eclipse

Well, as implied by my previous statements, I have 0 experience with netbeans. :/
I'm sure someone else will come along and help, in due time.

And you're sure you didn't have a corrupted version of eclipse? Or anything along those lines?

In NetBeans, you should see a package named "<default package>" when you start a new project. Is this where you are placing the file? This is where it needs to go.
