   Whenever I type something in like /md or /f join or anything like that , I get an error saying An internal Error occurred while attempting to perform this command .
   Is it because my Spout is broken due to the 1.3 update ? , but some commands still work .

   Sadly it's most likely due to the 1.3 update. Your best bet would be to check for any updates for your plugins to see if a newer version might resolve the problem or else wait for the craftbukkit 1.3 RB to be released.
   
   Could you post your logs so we can see what the exact wording on the errors is?

   internal error on command are usually caused by startup failure on most plugins, so paste startup log.
