I followed the tutorial they had but when I tried running bukkit with java -Xms1024M -Xmx1024M -jar craftbukkit.jar nogui I kept getting these error messages http://pastie.org/3059183. I didn't run it as root so could that be the issue?

Yes. Your folder probably isn't owned by the user you are running CraftBukkit under. Check and fix the OS level directory/file permissions.

That got it. I also have another question. If I have a 4GB vps running on centos 5, how much RAM should I allocate bukkit. I want to leave enough for the OS so that it wont slow it down at all. You think 3.5 is overkill?

    OpenVZ or Xen? What provider?

I'd put 3GB and set the slots to 30-40, and see how it performs.
