I'm just going to cut straight to the point, I've been running Bukkit for about ten days on my server, no problems up to a few days ago where it's been starting to lag when there's any more than 15 on at once. Nothing has changed on the server its-self or the Minecraft server that I know of, I've only been taking plugins off in an attempt to ease the issue. The server's a dedicated system utilising an i7-920 & 8GB RAM so I can't see those two being limiting factors, but there's definitely something wrong.

    1. What OS are you using (Brand and version - Ex. Windows XP SP3)?

    CentOS 5.5

    2. What architecture is the OS you are running (x64 or x86)?

    x64

    3. What version and architecture is your java install? (Type: java -version in command prompt.)

    java version "1.6.0_17"
    OpenJDK Runtime Environment (IcedTea6 1.7.5) (rhel-1.16.b17.el5-x86_64)
OpenJDK 64-Bit Server VM (build 14.0-b16, mixed mode)

    4. What build of CraftBukkit are you running? (do NOT say latest. Say the build number.)

#135, am now on #198 and nothing seems to have changed.

    5. What command are you using to run your CraftBukkit server?

I'm using McMA with 6144MB allocated and the following changes:

    -XX:+UseConcMarkSweepGC -XX:+DisableExplicitGC -XX:+UseAdaptiveGCBoundary -XX:MaxGCPauseMillis=500 -XX:-UseGCOverheadLimit -XX:SurvivorRatio=16 -Xnoclassgc -XX:UseSSE=3 -XX:parallelGCThreads=3

    6. What plugins are you running?

    BigBrother
    BorderGuard
    Essentials
    Guardian
    iChat
    iConomy
    iStick
    LWC
    MagicCarpet
    Minequery
    MyHome
    Permissions
    PrivateWarp
    SearchIds
    Warp
    WarpGate
    WorldEdit
    WorldGuard

    7. What error are you getting (post your server.log file if possible)?

No error as such, just a large dose of lag, sometimes in bursts, sometimes consistent.

    8. What have you tried already?

Have tried disabling some of the 'heavier' plugins such as BigBrother, LWC etc. to no avail, updated Craftbukkit from #135 to #198, no improvements that I've noticed.

It could be internet connection speed ... but unlikly ...

Or it could be lag from radom data access(MC maps can be I/O intensive) ... try using ram disk ...

You could try empty map for test ...

I'm trying to remember which combination of plugins it was that was causing lag for many people... I think it was worldedit and worldguard together. Have you tried removing both of them?

The biggest cause of lag is usually not the CPU/RAM, but the disk I/O. I'm guessing md2 is the disk your world is running on? Have you tried a ramdisk?

Aside from that, I'd try using different commands. I don't know how you'd set it up with McMa, but I generally suggest this:
    java -d64 -Xincgc -Xmx6G -jar craftbukkit.jar nogui
The -d64 flag makes it so it will use 64 binaries if possible. The -Xincgc is better garbage collection (You won't need all those other commands for that, and eliminates the need to set an initial heap size (-Xms))

try removing WarpGate and using sign portals instead. I run on about the same specs as you and every time i gave WarpGates a go i noticed my cpu being stuck at over 100% usage. I think it has to do with checking player movements all the time. Try removing that plugin, it worked for me.

The server's in a datacentre connected to a 100mbit line and I believe the two HDDs are 750GB Samsung F1s, so I don't think the bottleneck's there either. Anyway, thanks for your suggestions, I'll try them all out tonight. I was advised that a RAMDisk 'wouldn't be worth it' but I guess I have nothing to lose in my current situation.

I have found a ramdisk to vastly improve my server performance. Especially if you have RAM to spare. No HD's can compete with it for speed, so if you want the best results for I/O, use a ramdisk (at least for your world folder). Of course, you must, must, must, must, (did I say must?) backup your world constantly, for a server crash (or reboot) will wipe out your ramdisk. I just run a simple copy command when starting up and shutting down my CraftBukkit server to move the files to and from my HD and ramdisk area.

That being said, have you tried to remove any of the plugins suggested? Believe it or not, the majority of problems are plugin related these days.

    @T.E.
Off topic, but you got oversold on your computer. Putting 4 GB RAM into a x86 Windows OS is silly at best (unless you're running a Windows server, but why you'd want to run a Windows server OS for Minecraft is beyond me...)

My suggestion for you is to check your plugins. Also, it helps to know what kind of lag are you seeing? Are you seeing a lot of "Warning: Can't keep up..." messages, or are your users just saying "Man, this is laggy!"

At the moment I've dropped McMA and am now using the commandline you suggested to start the server, also removed WarpGate. At the moment it seems to be running better than before, there was definitely a noticeable improvement overall. I'm a little hesitant to drop WorldEdit or WorldGuard as they're currently providing the zones for the map, without them everything would be a mess.

I'll be monitoring the server tonight when there are 30+ on, after all, that'll be the real test.

The PC was an old one that I put together a long time ago with some extra spare parts that I had. Initially, I only had 2GB RAM, hence the 32bit OS (later on I found some additional 2GB RAM) . Got lazy and didn't want to reinstall the OS so I figured I would use it as a general purpose 'server'. Its my ftp server, media server, etc. I play Minecraft on my main PC, not on this one.

Not sure if wiping the OS and reinstalling the 64bit version would make a difference.

The Phenom CPU is a few years old but it should be more than enough for a Minecraft server. I used the free version of Dataram RAM drive. I set the server to 1024GB and made a 512MB ram drive. I didn't really see a difference.

    So I don't know. ....

Running CraftBukkit through McMyAdmin is sketchy at best. I'd avoid it. (Besides, it's not too hard to run the CraftBukkit server on its own anyway).

Reinstalling x64 OS? Won't make a big difference, but you'll actually be able to take advantage of that 4GB RAM.

Try a different ramdisk program maybe?

For note: I run my system on a X2 4600+ with 6 GB RAM. Your system is more than fine.

Yeah, I might end up doing that. Currently this version of Windows can only use 2.87GB of RAM. I might mess around with PAE or a kernel mod that I found for Windows 7 that lets it use up to 8GB of RAM (basically its using parts of Windows 2003 Datacenter kernel to allow a 32bit OS to see 8GB).

You could do that... I'd personally avoid PAE if I were you. They didn't build it into the consumer OSes for a reason, always caused problems. I'd be interested if it worked and what your results are on it though. Hacking in parts of the W2k3 Datacenter kernel into your W7 kernel is bound to cause you problems, in my opinion. Fun project though.

So the problem seems to be combining CraftBukkit and McMyAdmin?

Very well could be. I run it on its own myself, seems to work best all in all.

You mean you run bukkit alone? or McMyAdmin alone?

Running CraftBukkit alone, simply via cli:

java -Xincgc -Xmx1G -jar craftbukkit.jar nogui

    Or a variation of it.

Looks like we we're right, I disabled McMyAdmin.. no lag.. even more responsiveness then before. I hope bukkit does end up supporting it though, since I did already pay for it. :/

I tried that kernel mod, works like advertised. The system now uses the full 4GB. However it still lags.
