So I've encountered a bug recently, which I cannot seem to solve. On my server, usually after it crashes (related to the read time out error), when I get back on, there will be random blocks everywhere, 1x1x10 tree stumps etc.. I'd try to see if the block is only invisble by replacing it with another block (updating the block). If the block you placed is then restored with leaves I can tell that this also sometimes happens around my villages but I can not tell what the matter for this is. If it's only a certain area where you encountered this bug I appreciate using this plugin: http://dev.bukkit.org/server-mods/worldgenerationcontrol/files/6-v2-6/ to reload the chunk, otherwise I don't know what you could do =/
