I have noticed what I THOUGHT was griefing until I managed to re-produce the issue by forcing a save.
Every time my server saves a few blocks out buildings get removed, and sometimes new ones appear in odd locations.
Plugin list: AntiGriefer, bLift, Essentials, Commandsigns, DirectBank, Falsebook, iConomy, Lockette, MultiInv, Multiverse, NoLagg, PermissionsEx, SignColours, StreetLamps, WorldEdit, WorldGuard and MCMA Compatibility plugin version r15a.
    Again using CraftBukkit #1149
Unfortunately no errors I have found YET show up on my console about this issue!

Try running without any plugins. Also, craftbukkit beyond 1060 is not recommended (but needed for 1.8) so it is sometimes not worth the effort to troubleshoot problems with non-recommended releases of craftbukkit.

Also, make sure that you are running the latest release build until a new recommended build appears.

I'm gonna try without plugins and see if i still can produce this issue, be back with info soon!

This is happening to me also - thought it was griefing at first :p. Every save removed random blocks.

okay I don't know still, I'm thinking its possibly the NoLagg plugin, or just the server acting weird when it gets overloaded. Im pointing at overloaded issue!

I do not use "NoLagg" plugin and I have this problem.

Thanks that helps me a lot, now I know its not the plugin :) :(

    - EDIT
I am using McMyadmin to manage my server if that helps anything, it also handles autosaves by simply executing the command!

Are you sure it isn't just because of Endermen?

Yes because the blocks are half the time too high for Endermen to reach on the side of tall buildings.

In that case, you should wait for a recommended build. You are running a vanilla developmental build so there really isn't any support for them. Part of the "contract" that comes with using dev builds is that you get extremely limited support and you usually need to solve your own problems.

If you desperately need to play 1.8 before a recommended build, then you should try updating to the latest one.
