Multicraft and PermissionsEx problem

I searched through the bukkit help questions to a point, but I didn't find the same question as this, so before you make a really, don't think that I am copying a recent post. Anyways, I just uploaded my server from my pc to a Multicraft host, but I am having a problem with the Ranks. Eveything seems fine when I run the console, but when I go on the server, and test-rank myself, nothing happens, and I am only able to use the default Multicraft ranks. If there is a way to fix it, I would really like to know.

I figured out the problem. I had two permissions folders, and I was using the wrong one .

does the server start up and everything and you have all the file paths correct?
