Alright I am running a 64bit debian/linux server. I have been running it for a while now but just recently it has been freaking out. I have disabled all plugins and updated ones that I was able to. But still the Console keeps saying: "2012-04-06 20:35:56 [WARNING] Can't keep up! Did the system time change, or is the server overloaded?" It NEVER used to say this. It started when someone on my server updated to the new update. The server is updated now and everything. id create a clean test bukkit install, run it with no plugins and see if that same error pops up, if so id sudo apt-get purge sun-java-jdk sun-java6-plugin sudo apt-get update sudo apt-get install sun-java6-jdk sun-java6-plugin if theres no errors, id re-download the beta craftbukkit ...

you need to add the java repository to your repository list, debian doesnt officially support Sun Java anymore google "how to install java 6 debian"
