   I know how to protect areas but when i protect it only protect like 1 high stone only... so could you guys help me out?

   what do you use? WorldGuard?
   if worldguard you select an area with the wooden axe, then you could //expand 100 u
   /region define areaname yournickname
   or
   //expand vert
   to select the area from bedrock to the sky
