   I use EssentialsXGroupManager-2.0.1 for my 1.8.8 server.
   I have made all the groups and the prefixes work, but when I try to add the permissions they don't work ingame.

   I'm not sure how to help you, but a tip: I'm using PermissionsEx on my 1.12 creative server, and premissions seem to work fine. Try a 1.8.8 version of PermissionEx, and see if that works? (if that's not too much work for you... I own a server and I know what a pain it can be).
