   I remember using the biomes mod in 1.2 beta and i put it in the server jar
   then started the bukkit .sh script and it worked, but now bukkit does not seem to use server jar
   or can it still use it ?

   Bukkit (or more specifically, CraftBukkit) never used the minecraft_server.jar.
