Bukkit changing seed of vanilla-server-generated world?

Forgive me if this isn't the place. I've also tried searching and have come up empty, so I'm guessing this isn't a common issue.

I generated a world at the beginning of this month in single-player Minecraft using a custom seed (1701) which I then copied over for use on a new server using Mojang's official server software. I played this server with some friends all this month until deciding to try out Bukkit.

Everything seemed perfect, except today I realized that Bukkit was causing terrain to generate that was obviously not part of the original seed (for example if you remember having a world before the biome update, and then after the update exploring and finding gigantic slices of land that weren't matching anymore.... it's like that)

I'm just wondering if Bukkit has a different terrain generation algorithm than regular Minecraft, or does Bukkit alter level.dat in some way as to change a world's seed?

Is there a way to prevent this?
