Chunk error and animals bug

Hello, I don't know where to post that, but today my server get a big problem.

I got chunk error, wich is not a new thing for me, I already had this problem before, and solved it. But today it's different. I tried to repair my map with MCEdit, and it stills bugged.
Players told me that they seen thousands Ghast in nether, and thousand squids in normal world.

I'm running craftbukkit #670 and my plugins are:
AuthDB
CraftIRC
Essentials
MinecartMania
Multiverse
Permissions
Stats
WorldEdit
WorldGuard

I want to precise that I didn't modified anything since two days on the server before this bug happenned.

Ok I thinked this worked for me, but some chunk where erased. And can you explain the thousands mobs ?
