    hello,

my server seems to be occupying ports after it has used it for a while.
    for example:

we used port 25565, the server stopped and port does no longer send out any data.
we used 25564 afterwards, same happens, port does not send any data.

there are no errors, the server starts like it should and we do not get the "failed to bind to port" error.

linux GNU/Linux 3.2.0-41-generic x86_64 (only access to terminal)
    java 1.7_17
    bukkit 1.5.1_0,3

Get a firewall program for your distro and force open 25565 UDP & TCP.

    What do you mean?

Note that it's perfectly normal for ports to remain in TIME_WAIT state for some time after they are used. Do not attempt to change this behavior.
