Problem/Bug World corrupt? (new and old fused?)

Hi,

I've got this really annoying problem where my "new" world data is fused with "old" world data. Basically I've got this village all built and well, but all of a sudden parts of them are gone and/or replaced with old data (how it used to be). I know tools like MCEdit cause this, but I can tell I haven't touched that for atleast 2 weeks. The only thing I can remember installing or using is updating my java. I don't know if that affected the world. The last time I was on the server was like 12 hours ago (all fine) and after waking up, updating java and doing a couple of other stuff going back on the server noticing it was messed up in random places.

Anyway to reroll to 12 hours back or whatever?

EDIT: I use the plugins, ClearLag, Essentials, EssentialsChat, EssentialsProtect, EssentialsSpawn, PermisisonsEx, Vault, Voxelsniper and WorldEdit.

 

Was afraid of that, but what is causing it? And how can I prevent it?
